In the situation that you have described I would simply photocopy the Post It Note and add a note as to where the note was originally placed on the corresponding document.  Other options proved to be too time consuming for the collections I have processed and this seemed like a good compromise.

One of our archivists is processing a collection of professor?s papers and the papers are annotated with notes on Post It Notes. The information and placement of the notations are important, but we worry about the long-term preservation problems associated with keeping the Post It Notes on the material. Does anyone have a recommendation on how to strike a balance in this situation?
 
Some ideas we?ve come up with are:
-Make a preservation photocopy of the annotated material
-Encapsulate the annotated material as an isolation technique
-Consider removing the Post It Notes, removing the adhesive, and reattaching with Japanese tissue paper (this is an unrealistic approach for us, but we mentioned it in our discussion)
 
Any suggestions are warmly welcomed!
